Engine Stumbling

Hi-
I have a 1997 Formula with Hypertech programming + K&N cold air intake (I know, not the most impressive mods, but I'm a beginner ). My tranny was slamming recently due to the busted mount, and its fixed now. However, I now have a problem I wasnt having when I first got the car.

I used to be able to have a solid burnout from a standstill. Now the engine sort of coughs a little when I mash it and then it takes off, with no burnout. At higher RPM's this isnt a problem, I mash, it goes. fast. So Im wondering, what could make it cough like this? The only thing I could think of was a loss of backpressure due to the exhaust being punctured, but I dont know anything about this (obviously). Also, I figured maybe the hypertech programming might be off or something? Any ideas are greatly appreciated.

Perhaps you could find more assistance at a FourthGen site. The vehicles in the realm of this site are 1982-1992 F-Bodies. The control system for a 1997 is significantly different.
