Problem pulling codes

I am getting a weird intermittent problem that my mechanic has been trying to diagnose without success so far. I can be driving and the check engine light comes and I go into limp home mode. (Which with my mods means the car is barely driveable). When I attempt to pull trouble codes either with a paper clip or my EASE scan tool, I get no saved codes. If I attempt to scan or use the paper clip without shutting down the engine, I get no code or connectivity to the scan tool.

The other day I was driving around with the tool scanning properly and the check engine light suddenly came on. When this happened the scan tool lost its connection. A minute later the light went away and the scan just picked up where it left off. My mechanic has been checking all the grounds and has been looking at the wiring but nothing concrete yet.

Any ideas?

Thanks for responding.

That's odd, just replaced it a few months ago. How long are these rebuilt ECM's supposed to last? If I remember correctly, I got it from NAPA.
