350 Auto chip in a 305 Manual car... problems?

I have a misfire issue, I've replace the plugs, wires, coil, ignition module, cap and rotor.. nothing has changed. My tach also gets jumpy at times since this started and reads like half the RPMs.. though the computer sees a higher RPM (using a scan tool). I also tested the pick up coil which is readin 855Ohms.

I have gone through a LOT of things on the car, new O2 sensor, swapped the MAF with a new one (thoguh the original's voltage was good), tested sensors, etc..

Nothing has changed but, I dont think the car was liek this when I bought it but, I did a ton of mainainence a few days later then I noticed it. The day I noticed I had changed the cap and rotor and degreased the engine bay really well, perhaps the water killed something, but I cant find what it is.

The car has a 89 350 Auto chip in it and it is a 89 305 Manual (I think it's a 305)... For some reason, the ESC module was changed for a 350 one, but using a 305 one doesn't help. Could the 350 Auto chip be cauing hell with fuel tables or something?

I'm lost...
