Rough idle/No hot start:(

Ok guys i bought a 89 Formula firebird (350 tpi) a few months back, when I got it it ran great. But recently she has started Idleing very rough and it will not start unless you let it sit for about 5-10mins. It started idleing bad after my dad and I took a shop rag out of the air filter canister, we taought it just got sucked in there. Last night we took off the air box and put a K&N cone filter on it. This morning I went to go to school and it would not start. about an hour later I decided to put the air filter canister in it rag and all. Fired right up. That being said it idles a little better but not perfectly, and it still want start hot.So could it be a bad air to fuel ratio? We have rebuilt the distributor, checked all of the filters and sensors, except the EGR,( thats what my dad thinks it is.) So if any one has any ideas of how to get it back right please let me know. I know its a lot to read so thanks for your time.
