Manual to automatic swap now engine needs retuned??!

Just curious about this but I went from a T5 to a built 700R4. Now I had to up the idle speed to compensate for the torque converter, but I noticed that when the engine is fully warmed up the vacuum at idle is significantly lower than it was before. With the T5 at idle, I had about 10-11 InHg but with the auto I am hovering around 5-6 InHg. Is it possible that my carb/engine will need to be retuned for optimal performance with the automatic? I would imagine that the increase in rotation weight from the stick to the auto is what throws everything off, or am I just wrong??
