Put a fuel pressure tester on it, see if it holds pressure when the engine is off (+35psi).

Yeah, they rent those.
If it leaks down, you could have a fuel pressure regulator, injector, or fuel line leak.
If the pressure is too high, then that can cause rich running issues.

whether you have other problems or not, switch back to that factory prom or whole ecm if you rather. that needs to happen regardless of other problems, and it will help in trying to figure other problems out. hyprjunk WILL richen it up.

Does it have the cat/converter on it? if no, it will smell a bit gasy (a MSD or other brand ign box helps that)
check vac line off of the fuel regulator for raw fuel. if it has fuel its bad. replace it.
OHM the injs. the factory ones are known 2 short out.
Also, put the stock chip back in and ditch that hypercrap junk.
You need to scan the car to see what its doing.
The CheckEngineLight was prolly EGR related
