scanner won't work and some other problems

Transmission: T-5 (5-speed)
scanner won't work and some other problems
anyway, everything works great except one problem, my ALDL won't work with a scanner. it blinks my SES light no problem when you use the ol' paper clip trick. but the snap on scanner in school OR the scanner i just won at a competition for school, both don't work....
i did just replace the computer and other various items so its not the computer thats the problem i bet
i went over every single wire, everything goes where it should except the wire for the TCC control/shift light, only goes to the computer, not the upshift light too. i don't have one, so never connected it. also theeee....um, AIR selecter valve? maybe it was the diverter valve, wire isn't hooked up. i cut that wire out(don't worry i left a stub for later use possibly) because i took the whole AIR setup out anyway since the pump seized on me...
the ALDL connecter i got was from, what i remember, a GM van. would the pins be differant you think? the way there lettered i mean? cause looking at the tBi diagram, the connecters wired differantly, so maybe the whole connecters differant from car to car??? just that same OBD1 shape?
story time also,
that speed sensor that's talked about above, that was hooked up, but in order to hook my speedo cable up i had to get a 90 degree drive so the cable didn't lay on my exhaust. well, i did that, hooked it up with the bullet in the trans, the 90 degree drive, the speed sensor, and ten the speedo cable, but the 90 degree drive was so hard to spin that it screwed up the small gear in the bullet and wouldn't drive anything at all anymore. so i took the 90 degree drive off, put the speed sensor on and everything worked fine. it didn't buck and not wanna move very fast like when i went for a test drive before i had my speed sensor. well 2 years later, i wanna hook my speedo up. haha. so i went and got a new gear, i'm getting a new rear so i got any old size. well i hooked it all up, new 90, new cable, everything. works GREAT. only problem is, everynow and then it'll buck and not wanna go. so i push the clutch in, and when i let it back out, everythings fine...no problems until maybe, 5 minis later. the speedos maybe 5,10 MPH off, but before that first gear went, the speedo was, i'm guessing, about 20,30 MPH off. so this new one should work better no? could this be something else? nothings failing in that whole 90 degree setup dilly-dally weird set-up i have because the speedo doesn't drop, go up, nothing, before during or after the truck bucks. could it be something else? its only when accelerating its noticeable, other then that, on de-celeration it bucks slightly but i think that had to do more with going to slow in a certain gear(IE 25 in 5th or something). i am haveing problems with code 21 that i'm working out but this all started happening after i hooked my speedo up???
