If water didn't come up over the car floor, it didn't get into the trans.
It's probably OK.
But if it DOES have water in it, it will trash it, FAST. Water doesn't lube worth a flip.

Here's one for you. Last winter I was trying to get my jeep running. It's an old beater CJ5 that we basically use to tool around the woods. I got it started, but the shifter was like welded in gear. I couldn't move the stick, despite countless attempts. Finally I broke down and pulled the cover off the trans. The case was totally filled with ice. We heated it up with a propane torch and dumped a pot of boiling water into it and it melted all the ice. When I drained it there was about three drops of oil in it. I know it's been like that since I've owned it, and that's been four years! I topped it off with fresh gear oil, re-sealed the top and off I went. The annoying gear noise is a lot quieter now too. It doesn't seem to be damaged in the least. When it does get used I really flog the snot out of it. I'm talking 5,500 RPM powershifts while hill climbing in low range (which is now 3.15:1 on top of my first gear ratio and 3.54 rear gears).
I think you're fine, even if you have to limp it like that for awhile. It would be hard for water to get into it anyway, unless you were driving it through a stream with water up to the bottom of you seats...
