Trans cooler route

TCI recommends that you do not run the transmission fluid through the stock cooler then into the external cooler.

I have it bypassing the stock radiator cooler right now.

Is this a good idea or not?

As long as the fluid stays cool enough, it doesn't seem like there's a wrong way to do it.
