Car: Yes
Engine: Usually
Transmission: Sometimes
Axle/Gears: Behind me somewhere
Re: manual swap pedals

is that okay
Should be. Brakes are the same no matter which method the trans uses to change gears.

is there supposed to be one for the clutch?
Yes; actually there should be 2. One should go in a hole in the bracket, and look ALOT like the one in your hand that has a vacuum line on it; that one is for the cruise control, and disengages that when the clutch is pushed, just like the brake does.

what do the purple and green wires splice in
The thing the purple & green wires are hooked to looks like it might be the starter safety switch for the clutch (only lets the car start if the clutch is to the floor).
