Error Code 43 - Help

Error Code 43 - Help
K so let me give you guys the story.
FINALLY put the new Pacesetter Headers in (waited 3 months to get them). All was fine. Drive down the block, car dies out. Some smoke comes out from under hood.
Turns out the Positive battery cable rubbed up against the header and fried. Replaced the cable. Try starting the car nothing, nothing worked - lights etc. etc.. Charged up the battery car starts. It's running, drive down block but its super weak. Slam the gas and it's not moving like it should. I get the SES light. Turns out its code 43.
Code 43 - Low voltage at electronic spark timing circuit
I did a google search and one site said to replace the Ignition Module (under the DC). K, replaced that, did a test drive but it really wasn't running right still. I was able to spin the tire ONCE. Tried again and it wasn't happening. Needless to say 43 was still there. I replaced the Plugs n Wires. Seems to run a bit better now but 43 still lingers.
I've unhooked the battery for couple minutes to clear the code but it still comes up.
What to do?

I wouldn't worry about the fuse. If that one was gone , you wouldn't have any running engine to run crappy. I would look for other fried wires before you did anything else, especially with that rat's nest of wires that is in the pass side rear corner of the engine. Keep in mind that the code says LOW voltage... you wouldn't have a code (or a running engine) if you had the ignition fuse blown because that one also powers the ECM's ignition "on" source (ECM IGN fuse).
If you had probs with the positive battery cable, you might also want to check the wire for the knock sensor, that round thing screwed into the coolant drain in the side of the block. Code 43 sets if the ECM doesn't detect a knock sensor signal.
I could get you a chart, but my manual only lists it for the V8, as my manual is for an 87, for which the 2.8 did NOT have the knock sensor EST system like yours does.

Yea fuses are all good.
I'll check out the knock sensor. Maybe when installing the header it disconnected somehow.
Now that I think about it my SES light was on before the cable fried up.

not sure on a v6 but on a v8 the knock sensor is right near the positive starter cable,
make sure the knock sensor is still pluged in and the wire didn't burn up when the battery cable shorted,
if the computer doesn't see a given amout of voltage from the knock sensor under give load rpm etc. it retards your timing 20* to prevent spark knock and would also rob all your power

Okay guys I changed the KS connector since it was sliced off right at the connector. Car has been running fine now. HOWEVER I did get another SES light while driving to my friends house (bout 15 mins later). I haven't checked what it is yet.
Now here comes the part where I'm extremely pissed off. I've only drove this car for 2 DAYS. I removed the starter I noticed a hole in the header the size of an eraser on a pencil. When the cable shorted out on the header could it possibly have created that hole? I'm so pissed off at this.

Oh okay. Guess I'll just get it welded shut then.
K so I checked the error code - 32
32. Fault in barometric pressure sensor circuit OR Fault in exhaust gas recirculation valve diagnostic switch OR Fault in electronic vacuum regulator valve
Could this error be coming up due to me not having the tube that runs from the TB to this part

not connected?
