alright, alternator help...again...

So I wired up my alternator....old one was 2 wire(1985 2.8 alt), one for juice, one for kicking it on, new one is a cs130(from a 3.4 as you might already know) self exciting 1 wire...I have that wire connected to the post on the alternator, along with the wire coming off the junction block, I am almost positive this is the correct way to wire it, however my battery is not holding a charge(new battery) and I am almost positive that the alternator is to blame.
Also what in the hell should I do with my no longer needed wires, like for the AC compressor, or the hood light, or the old alternator wiring?
