It is possible that you are "clanking" the two peices together on a hard shift whereas a softer shift can be absorbed by the internal springs...

Putting a 6sp with a 0.5OD behind an otherwise stock-ish 2.8 would be pointless. My guess is that the gas mileage would drop for the reasons mentioned above.
