How do you get that filler window glass channel off of the top of the door panels?

There are 13 platic screws that hold the interior door panel on. I will attach a pic of one. The top black piece also has screws built in it for holding the interioir door panel on. To take off the top black piece you have to let down your windowand pick the black piece out and then up.

Is that out from the passenger side or the driver side?

Pics would greatly help me out. Do I need a special tool to remove the filler channel. I tried removing it by hand, but it didn't seem to budge.

all you need is to get a flat blade screw driver and pop em out. They do make a tool that has a triangle on the end of it, but it does the same as the screw driver.

It's called scissors. You can get the blades right up next to em and pop em out. Simple stuff. The top trim piece on the other hand is junk. I've broken mine and had to do some plastic welding just to keep it from falling off. Now the passengers side is squeeking so it's either the same thing or I just use some black machine screws

The top of the door panel is held on with twist on fasteners. After removing the entire door panel, lay the panel flat on the ground, and use small pliers or needle nose pliers to slowly unsrew the caps from the plastic stems. After removing them all, you can replace the top piece with new ones and reverse the process. Take your time though as the plastic stems can easily break or strip. Don't overtighten the metal twist caps.
