putting it up there is a bad idea all around. In addition to being dangerous, it doesn't sound as good, and it looks absolutely stupid.
I have a custom box that fits into the hole in the hatch...On top of sounding better, it's harder to see and makes it harder to steal. Also, moubt the amp in the locking compartment on the driver's side of the car (in the hatch).

Unless you have the subs in a 6th order box (I think that's it) where the subs are "hidden" and bolted down really good or you like replacing your system and hatch glass every week, I'd advise against it lol.
Although, I was very lucky when I had my wall of 12's. My amp rack was only 2 inches from the hatch glass and I had the same set up for about a year and a half and the only thing ever to get stolen was some CD's in the front seat. But you can't miss a wall of 6 Kicker 12's and 2 Alpine MRV-1200, I think they were, and Alpine MRV-1000 staring at you through the 50% tinted glass, lol. So I was very lucky.

its best just to put the sub box somewhere thats not too likely to allow them to fly at your head in a collision, such as Rez's stealthbox or in the well (most common). i fit my single 12" in the bottom half of the well and still have plenty of space back there if i want to put anything else in. even with the amp on the box, i could close one of the locking hatch covers (if i had one, anybody got an extra? good or bad shape........
). if its to be different, i tend to stay away from different if it lowers my safety. plenty of plans and examples of boxes people have made floating around this site. go with what works
