I just scanned the chip i was using in my car. Turns out, the guy who burned it didn't double the bin for the bigger atmel chip. The only values were burned into the second half of the chip. What kind of effects would this have on my car exactly?

Basically like RBob says, the 'stack' binary is mostly to keep folks from getting confused about offsets and what-not. If the 16k binary is in the last half of a 32k chip, it'll work fine. If it's in the first half, then the ECU won't see it.

It's just how they made the chips address line pin-outs right? If you switched the last 2 address pins on the 32k it would read the first 16k right? Or am I wrong?

I think it's just that the pins associated with A15 and A14 on the DIP28 JEDEC layout see 5v from the ECM. That holds em high, and references the top of memory.
