alternator supplying headaches

Car: '85 Camaro Z28
Engine: 350 carbed.
Transmission: T56
Axle/Gears: 9 bolt, 4.11's
alternator supplying headaches
quick run down; got an '86 Z28 with 5.0 TPI, bought it 4 months ago.
the wiring in the battery was a mess, so i decided to give it a go-over...
replaced a lot of dodgy connections, and damaged wires, plus removed a wire going from the alternator to the battery (not the main charge cable... someone had added a cable from the connector on the top of the alternator, going to the battery..
ok, story now is, the thing refuses to charge, i have tried rewiring the connections back as they were, but it makes no difference at all in the charge voltage (the engine idle RPM goes a bit up as i connect the mysterious wire, then drops back down after 10 secs.)
one thing i have been thinking about... i had to move the car, and forgot to connect the main cable going to the alternator, and some other accessories.. is there a chance that cranking the engine without that wire connected may have bured my alternator? the alternator appears to be pretty new, so i do not believe it is worn out...
any clues is greatly appreciated

Take the alternator out of the car and to a parts store so they can test it. Sounds like you may have burned a diode out.
Just a warning...if you end up buying a rebuilt alternator, make them test it before you walk out the store with it. I made that mistake just a week ago and had to go right back again the next day.
