Should be fine - there's also cruise stuff under the hood (the vacuum-actuated mechanism that actually 'holds' the throttle at position).
I swapped to carb years ago, never even took out the module, just the under-hood goods, with no issue - of course I have no ECM, but I can't see where they'd interconnect enough to cause issue.
