Um.. where do these plug in?

Transmission: T5
Axle/Gears: 3.42 Eaton Posi, 10 Bolt
Those look to be the connectors for the A.I.R. diverter valve. it should be the black box located above the valve cover on the pass. side of the car. if your AIR system has been removed, it is normal that those would just be sitting there.

Leaving them unplugged will not cause your car to run any differently. The main thing is to keep them out of the way so that they don't get caught in naything.
