No the headers aren't in the way; the oil dipstick comes up between the tubes, and the dipstick completely misses the flange. Fits right in there like it was made to.
Wouldn't matter if the 350 came with manifolds or not; I don't think that any manifolds that will co-exist with the dipstick, will also co-exist with the chassis.
Get headers.
Or, you can choke the life out of your new motor, and use the 305 manifolds, and a Lokar flexible dipstick; and then your 350 will run about like your 305 does. Except it will have somewhat more grunt at very low RPMs (like less than 2000), and run out of breath at an even lower RPM (like about 3500).

Lokar makes a flexible (braided steel hose) dipstick kit for SBCs that have the dipstick coming out of the driver's side block deck surface . I'm told that someone around here used it in a situation like yours (I've never tried it myself).
You'll never get the solid metal tube dipstick to bend enough to clear a stock 3rd gen manifold. You'll end up kinking it every time and it still won't clear.
