This could very well be a question with an "it doesn't matter," but better to ask than to guess. New 350 build...do I torque things such as the intake, the water pump, and the headers...THEN add the alternator/power steering/AC brackets, or do I try to match all of those to their spot and torque everything with the brackets in place the first time?

Brackets last, not first, IMHO.

 

Yeah - the accessories are just that - accessories - worry about them last after motor is built, sealed up, buttoned down, and after install back into car.
