Engine bogging down...really lost here...
So I finally got my car started and took her for a short spin today....From the get go the car felt weird. When I get on the gas the car hesitates before revving like it's about to stall, but catches itself and starts to rev. When I get out of first, the car does the same thing, sputters, then starts to propel the car forward. When I put in fresh gas the engine started to run smoother. When I'm finally rolling, the highest gear I can go is third before the car starts to lose power and stops accelerating even with my foot down. Eventually, the car stalled and left me broken down in the middle of a u-turn where I unhappily backed up traffic until I pushed the car aside. I can only think of a few situations off the top of my head that could cause this, but I could use some additional advice:
1. Certain cylinders are not igniting, maybe changing spark plugs and rotor will fix this?
2. Need a new alternator: Yeah this sounds off, but I did jump the car to get it started and after the car stalled it wouldn't start again.
3. New Battery: AAA guy put on his jump pack...thing was drained in seconds.
All in all, there also could be nothing wrong with the engine despite needing some iso-heet and fresh gas (car sat with tank quarter empty so water condensation in tank) but I'm also factoring issues with the chassis here:

I mean I can't find anything else that could cause a loss of power in the engine except missing cylinders. But even an engine with missing power can still accelerate past 3rd gear but again once I hit third gear and with my foot down it slows down and about to stall.
