I need to see some good pics of the passenger side of the L98 motor from above. I am trying to identify where some hoses go and what goes in a certain hole in the valve cover on that side as well as look at how the heater valve should sit.

Here is a shot of my '87 L98's passenger side just after I swapped engines. I believe all routing is stock other than the secondary ignition wires which obviously aren't. Other pics are here if this doesn't show you what you're looking for. The hole in the valve cover has a metal somewhat Z shaped tube that goes from there along the inside edge of the valve cover and up to the throttle body. If I am not mistaken it goes to the largest port on the passenger side of the TB. You can see the TB side of it in the pic just forward of the runners.
