Get a clutch alignment tool. This is the big PITA of the entire clutch change/tranny swap. Put the clutch tool in, try to see how all the splines are lined up and line it up to the input shaft. You get better as you do it more often. Took me 2 hours to do my first transmission, now I can throw the tranny in about 2 minutes.

if you never removed the clutch/pressure plate an alignemnt tool won't do you any good. my guess is the pilot bearing and the shaft aren't lining up just right. if you get it close run a couple of bolts in finger tight to help hold the position and rock/wiggle the trans.

Yeh, put them in just finger tight. If you can, get a helper to push the clutch in to allow for some extra movement to help things along.

I wouldn't even bother with the bolts, just pull everything back to the flywheel and put it back on using a alignment tool.
