most likely the bushing broke/wore out and the metal on metal slowly wore the stud away

thats exactly what happened the plastic bushing broke and my pedal stud wore

Well sounds like your system is bleed fine and I don't see the pilot bushing being a problem since you said it went in fine the first time. Only thing i can think of is your slave does not have enough travel which I'am doubting, either that or there is something wrong with your clutch setup.
Can you go over a few things
What clutch did you go with?
What is your curent master and slave setup?
When you installed the clutch was there space for the disk this time?
One thing you can do is make a deal to check if your clutch can release with a flat piece of metal with 3 holes drilled out and a piece of threaded rod so this can take the place of the slave. Get in the car and start it up then check if you can get it in gear without grinding, if not turn the ready rod more to push in the clutch fork in and check again. Keep repeating tell it works or you going to deep, probably no more then 1".

You would have to help me draw a picture in my head with the whole plate and threaded rod. I understand what we are trying to accomplish but now sure how to make this. Is it possible to use a prybar in a way to press the fork?
How about an airplane ticket for one of you? Will that solve my problem?

Well i have always had a spherical rod end for my master rod, never had any wearing issues.

Not sure if a prybar would be safe 
Since your master is adjustable try cranking that thing out some so your peddle is way past your brake to give more throw and give that a try. IF your hydraulics are working proper that should do it after that I'am kind of out of idea's, maybe something to do with your 2 piece rear main seal? Your probably going to have to drop it again and really inspect every part and make sure everything is moving as it should.

It works, it works it works it works!!!
For the hell of it i adjusted the pedal out some more, i can now get it into gear! The pedal is almost 2" higher then the brake pedal, i know its normal for the 4th gen pedals to be a little past the brake pedal but not this much. I think as the clutch breaks in ill be able to move the engagement closer to the floor. Its releases about half way out its not bad at all. Im just so happy i took it out for its first real drive, with a new battery and i cut a hard u-turn to go home and it just died. I noticed while running my volts were under 11 and kept getting lower, well im thinking the pump wasnt sucking much fuel and i starved it some taking a hard u-turn and it died. Wouldnt fire for a bit, let it sit then cranked it over and got it to start and quickly got it home. This is whole new issue ill be working on. But for now i have a clutch and im super happy!
Thank you all for the help, i cant wait to get some videos up of this beast running. Pulls insanely hard... Oil pressure, water temp all looked good just i have issues with the charging system.

So you did all that work, just to find out you needed to adjust the clutch pedal???? Damn frustrating as all hell. I feel for you.

good to see things are working out, FYI my clutch pedal is about 1" higher than the brake.

Ya, im going to remove my ghetto rig bolt thats in place of the slave rod then try and bring the pedal down some if i can. Just gotta get a feel for it.
Took me 22 days to fix the car, but at least its working for now. Figured out my charging issue. Just gotta get an inspection sticker and an alignment then i'm good to go. Really glad i didn't have to pull the trans again.

Well I'am happy one of my idea's worked for you lol hopefully she breaks in a little more but try not to go to crazy on the new clutch!

Ya, im taking it easy on her for a bit but its so hard not to! Car is running so great and the clutch feels good. Goes through the gears just fine now.
