seems to be a vacuum line issue and/or a sensor issue. wouldn't surprise me if it was a combination of the two.

The service engine soon light is on. Use a paper clip to jump pins A & B of the 12 pin connector under the dash, facing the driver's seat. A & B are the 2 in the top row, far right. Turn the key on and count flashes of the SES light. Aside from code 12, what codes do you get?

from what i understood after watching it for a few cycles was a code 15.

from that site it says you have an Engine coolant temp sensor error (low temp indicated)
unfortunatly i have no idea what that means but it seems like houseumbrella was right with it being at least partially sensor related.

i dont know. i did a little more research on it and found that some probable causes for code 15 may include:
1. Open circuit in CTS-ECM harness
2. Defective Coolant Temperature Sensor
3. Open sensor ground circuit
4. Defective ECM
so i guess maybe try to knock off each of those to rule them out. hopefully im not leading you on a wild goose chase.

A coolant temp sensor will or at least can make a big difference. I would replace that and go from here. Just my 2 cents. It wouldnt hurt to replace the ECM either.

i do have this leak that comes into the car everytime it rains do you think thats whats causing my problems? a puddle collects under the passenger side of the dash.

Chase one thing at a time, start with the cts. Yes it can make it run like crap
If Im not mistaken theres a way to test it could be wrong though.

I dont think the leak on your floor is related. It could be a leaky heater core but I doubt it because you said it happens every time it rains. Coolant temp sensor can cause problems because a lot of things are regulated by the temperature of your engine. If that is not reading right, it could be throwing off many other sensors causing the car to run poorly.

De[ending upon where your ECM is, and where the leaking water might be entering the car, it's possible the water could be getting into your ECM connector, casuing problems with signals I/O of ECM. I say, possibly.
But, I agree with the others statements.
Also, does it sould like the engine is knocking? Maybe what I'm hearing is a misfire condition, I dunno. Hard to tell without really being there, and seeing and hearing personally.

no it isnt knocking, i think its 1. or 4., because a sensor wouldnt let the car idle this badly especailly the temp sensor.
