I hope you disconnected the battery when you unhooked and rehooked the ecm . . . the power surge could potentially do some damage.
Otherwise I'd have to say its ovbious. Either you have a bad ecm, or it's not the same one you took out.

did you also swap over the PROM ? The flashing SES could indicate that the there is a PROM error.

If you didn't swap the PROM I'd say that is most definatley the reason for the flasing SES.

Look at your old ecm. Opposite end of the harness, on top of the box there should be a small rectangular panel held down with 2 screws -- 7mm maybe ? Unscrew and pry up the cover gently with a flathead, butterknife or something similar.
Beneath the cover is the PROM carrier. The black plastic thing. CAREFULLY -- pull up on the plastic carrier to dislodge the carrier. The PROM is held by the carrier, and the carrier will only fit one way.
Open the other ECM and remove the PROM -- examine both for reference -- I bet they have different letters or Broadcast Codes. Anywho -- replace the PROM with the stock one. Hook up the ECM, reconnect the battery cable and you should be good to go.

Sorry, I don't know what a PROM tool is. . . Im guessing something like a fuse tool -- but for a PROM.
