There are strong opinions for both sides. Logic says 5.3l for just about every reason except if you want a manual transmission. Tough call. You could buy both, install what you want and part the vehicles out to possibly cover the cost of both.

the lti six speed is supposed to work with the 305/350

do you drive the car everyday? 5.3/4l60e
i did the ls/6 speed thing, wish i would have stayed automatic now, but the ls/lq platform is definitely worth the time.
the lt1 will be a bit easier to install on the front side. your budget, skill set, and future plans should dictate your decision.

If you like the idea of the 6 speed, that's probably the way to go. It'll be a little more work, since you currently have an auto tranny (I assume), but still less work than installing the 5.3.
And, less expensive. Especially when you consider what else you could get off of the TA either to use or sell. You won't need anything else to install the LT1 between 3rd gen parts and the 4th gen donor car. Keeping AC will present a bit of a challenge (if you're planning on that). You'll need to do some PCM tuning, to eliminate VATS, for instance.
Installing the 5.3 would require more parts, like intake, oil pan, exhaust, torque arm mount, front end accessories, plus the usual swap parts like mounts. You could basically wire the engine/trans into the car by judicious clipping of the donor truck harness. But truck LS engines use a mechanical radiator fan, so you'll have to tap into the PCM connector to get that function (or wire up a mechanical fan switch). And PCM programming, again.
For the record, I love the LS platform, but that doesn't mean the LT1 isn't viable.
