rockers hitting the bottom of valve covers
I was changing to better head cover gaskets when I noticed that there were grooves and almost cracks on the underside of the valve covers. They are obviously too short for the rockers and I don't have money for taller ones now but I'm wondering what the impact of having this going on could be. Thanks.

Sounds like the valve covers are on backwards. They have a definite "intake" and "exhaust" side. The "exhaust" side is narrower and has more slope; if you put that on the intake side, the rockers will rub.
The oil fill should be to the rear on the driver's side, and the crankcase breather should be to the rear on the pass side.

They are on the correct sides. By now - 3000 miles on the newly built motor - hopefully the rockers have worn a path as far as they will and they won't knock a hole in the covers. But it they do, what will happen? Is there any long term effects on the valve train from hitting on the valve covers as they have been?

Put on two sets of valve cover gaskets and seal them together with UltraBlue. You won't have anymore problems. Yes, it works, no, it won't leak, yes, I've done it, yes others have done it with no problems. It's cheap, it's quick, it's easy, it works. Oh, you'll probably need longer hold down bolts.
Damage could be as little as a bent pushrod and range up to a ground off lobe on the cam. I would highly suggest trying to use two valve cover gaskets and see if that will solve the problem. If not try fabricating some out of steel or wood, the worst that could happen there is you could leak(wtf cares just check your oil!). TTYL.
