question:
the top outlet of the throttle goes to a hose for the valve cover, which I believe would be a breather, can that be blocked off??

because the valve covers I'm using are fitted with a filter and the hoe is tobig for the PVC grommet

To answer your question, yes it can be plugged
I agree with them, the PCV system is beneficial
If the grommet is the wrong size then get a bigger one or a different size PCV valve
