It won't hurt to just leave it. I've had luck filing a few thousands (.005 or so) off the ends and shimming them. It usually brings them back to life for a while. But if the inside of the cone is hitting (as opposed to the outside edge), they will need to be milled.

so if I go with the milling and shimming how much should be taken off and how big of a shim should I use
Re: cones bottoming out in 9 bolt
As the cones wear the axle gears move farther apart. This makes the gears contact farther out toward the face of the tooth instead of in the center where they are suppose to contact. This makes the gears weaker. The gears need to be shimmed so that they make contact in the correct place so that they will not break. The Borg Warner unit is stronger because it has 4 pinion gears instead of 2, like most rear ends.

Re: cones bottoming out in 9 bolt
As biggearhead said it will hurt it if you leave it that way. There will be too much clearance on the spider gears and if you beat on it a for a bit it will break. The best bet is to machine the ends down and shim it tight again. I had to do that with a "supposedly" tight rear end. Its not that hard and i have a very tight posi again. Also, when you go to put new oil in, do not use a limited slip additive. Cone type LSDs do not need it and it will actually prematurely wear it out since the cones will be allowed to slip too much.
