There are different versions of VEMaster available. You need to make sure you get the latest one. I had a friend who had the same thing happen. He obtained the latest one and then everything worked fine.

I assume you're tuning a 8D 90-92 TPI? You want 2.11, which shows it updated 10/14/03, (if that's possible.)

When I ran your scan file against one of my bin files, (I couldn't use yours of course) it changed 99 VE data points in the lower tables and 32 in the upper.
As Vader asked, are you using the correct version of VEMaster?

Sure, it'll change idle. Look above at the images I posted. From 700-1100, 40 to 80kpa, it took fuel out. Then, it added some in some cells, took some out in others as the rpm went up depending on the MAP pressure.
VEMaster works for me. . . gets the tune driveable. Then, it's plugs and performance, at the track and G-Tech.
Mostly I tune by plugs and O2 voltage, SOP feel for accel enrichment, for idle I change timing to get consistent MAP values and go by smell and O2 sensor for fuel. (I don't worry much about BLM's at idle) just so "the engine gets what it wants." I don't have a Cat to worry about and I just make sure it's not too lean.
Actually, I don't tune for BLM's outside of cruise range (30-70mph, moderate throttle changes.) With a CC306 camshaft @11:1 compression, HSR intake I'm more interested in WOT being as correct as I can get it. Without having a WB O2, (sort of got one built but not completed) I just do what guys have been doing for years. If it likes something I change, I change it more until it doesn't, then backup. If it doesn't like it I change it back and do something else.
Several times I got the tune totally screwed and started from scratch. VEMaster makes that easy.
Considering I've had 3 different ECM's (MAF, SD, Commander 950), three camshafts (CC264HR, SLP51006, CC306), Stock TPI, Accel/SLP TPI, and now Holley Stealth Ram intakes, 48mm and 58mm TB, 22# injectors, 30# injectors, not to mention two different ratios of rockers and three different sets of valve springs, three complete different exhaust systems. . . you get the idea. . . in less than two years and 10,000 miles on a stroked 350 (383), I've had many opportunities to practice tuning.
Got off topic here... sorry... can't sleep.
Anyway, the CC306 has actually been the easiest to tune because the DCR went down from 9.96 to 8.2 and timing wasn't such an issue with the knock sensor. My timing curve looks basically like a mechanical distributor would look except I can tune it for what I want at idle, midrange, WOT but more important, at cruise. Actually, it is a mechanical MSD 8570 with the timing advance locked out and the module mounted on a heatsink on the firewall.

On, BTW, gas milage has ranged from the combinations above from 18-20mpg on the highway to about 12 now. But... I like it!
