Look up the Lancia Delta S4 rally cars, they ran turbos and superchargers on the same motor. Very interesting theory behind it, I think it could work well but I don't have the time to R&D it myself.

I would say the shifter isn't moving into it's designated spot far enough for the trans actually shift the gear, makes sure it's not hitting on anything below the shifter boot.

I'm assuming it's a cork gasket? If so throw it away an get a Neoprene one. If not RTV doesn't stick terribly well to Neoprene so just peel it off.
